I stopped using my Neti Pot when the scare was going on in the summer with the bacteria from the tap water.

 

I know using boiled water should kill any microbes, since I do not want to keep buying purified water.

 

Can I wash it in hot tap water or should I use the boiled water to clean it?

 

I have also heard some people put hot water in it and put it in the microwave.

I would just wash it in regular water. I would think the amount of bacterial residue on the Neti-pot after washing would be negligible. Pouring non-sterile water through your sinuses is not the same as using a clean, dry container that was cleaned with water that may have had bacteria. KWIM?
